Do you also mean fuel management too since you mention fuel rail? 
Dont belive you need a custom intake or exhaust manifold. A place already 
makes billet fuel rails for electronic injectors on a 16v with the stock 
intake. If you are going to use the stock type throttle body it would be good 
to get one from and automatic passat with TPS since most aftermarket "stand 
alone systems" use that as part of its senses. (besides I have 2 for sale). 
You will also need to make some sort of intake tube much like the Honda guys 
run. 
Just a few tips, there is much more to it than above.
