Don't know anything about 16vs, but on the 8v, no machining of the intake
is necessary to make the larger throttle body from an 85&up Golf work.
Machining is probably a good idea, as the intake does restrict flow a bit,
but the body will bolt up and function properly without any modification.
I ground mine out with a Dremel, it took about 2 hours, but I think it
could be done in far less time.  Removal of the intake is probably a good
idea - no matter how hard you try, you'll probably not get all of the
shavings out of the intake.  If you were to leave the intake on the car,
stuff a rag/tshirt/some sort of cloth into the hole, maybe put a light
layer of grease on the shirt/intake to catch the shavings, and vacuum
periodically.  I did that with my new head while portmatching the
intake/exhaust runners, but still wound up with some shavings on the valves
- took it outside and hosed it off, everyone's happy now.  Hosing out your
intake while on the car is a bad idea:).  Pretty easy to get it off, just
need a 6mm allen adapter/various extensions and some patience.  I can get
mine off without going under the car.  While you've got the intake off,
portmatch the head end - I guess the head itself is more critical, but hey,
it is there, you're doing it, it is free. To really do it right, you should
have the backside (firewall) welded - add material - so you can grind it
out enough to make a straight shot for the primary into the intake.  I did
not do this, my primary flows sorta in - fairly smooth, but with a little
welding, it could be better.  FWIW.  Hope this helps!
