Perplexing 2.0

Hello everybody

   See a couple of people are doing the 2.0 conversion, thought I might ask 
around about mine.  I bought an 2.0L engine that originally came out of a 
early '90s GTI but had been configured to run CIS-E in a '86 16v Scirocco.  
I looked at the Engine swap page somebody had a link to and this shouldn't 
be.  It should either have motronic or a 1.8L 16v head to run CIS-E.  Will 
she run poorly if I use the engine and CIS-E in my car?  He gave me a 1.8L 
16v head for peanuts, I wasn't going to but maybe I should clean that up and 
use it.
