Trans probs

Just looking for a small piece of info, my tranny was taken apart and
then put back together to install into my new car, and now sometimes it
makes a clicking noise at startup at sometimes later as well, is this a
bad thing?? Would it have anything to do with the disel starter I
installed???  Any ideas, if this is bad anybody got a tranny near
alberta, canada with the small Cv flanges they want to sell me??
