I would think that it is the shift linkage clanking that you hear. Not 
the best of things, and should be fixed, if it be the case. I doubt it 
is the tranny, because the gear selectors are deep inside the tranny 
case, and so sounds wouldn't transmit out of there very well. I could be 
wrong, of course. 

Pop the hood, and have someone move the shifter around. Study the shift 
linkage. You can see it easily if you remove the air tubing to the 
throttle body. Listen where the noise comes from. 
Then just fix whatever is worn out.
