I really dont know what would cause a hesitation like that.  I would start by 
making sure individual fuel sys parts are working well. Replacing the fuel 
filter (unless you've done it somwhat recently) couldn't hurt. I would also 
check the injectors: pull all 4 out and point them into glass containers, 
bridge the fuel pump relay so it runs, next take the boot off the air flow 
meter and lift the meter plate with a magnet or some nedle nose pliars. What 
your looking for is: they should atomize the gass well (ie no visable 
streams), they should not be dripping before you lift the meter plate, you 
should also make sure theyre flowing equall amounts of fuel (compair the fuel 
leves in the various containers your using. I should also mention that VW 
offers a tool for pulling injectors thats very cheap and very worth having. 
Now here's the disclaimer: I really have no idea if any of these things will 
help your problem but I've always been a fan of getting the tune up type 
items out of the picture first and then moving on from there.
