Sounds familiar, but without more details,,,, kind of hard to diagnose.

Let's take a stab. Since the engine (and battery) were out of the car, 
check the ground wire (brown, about 12 guage) for the fuel relay. The 
wire is usually attached to the neg. (-) battery terminal and if it 
"comes loose" , erratic fuel system operation and a "dead coil" (not 
really dead, just acts dead) will result. 

Never understood why VW grounded this system to the neg. battery post! 
Tends to corrode and can often be easily dislodged.
