Have you tried pulling the plugs one by one while the engine is idling? 
This can help you identify if your rough idle is caused by one of the
cylinders not firing.  If one of the cylinders is not firing you then need
to pull the spark plug out, connected to the spark plug wire, to see if
it's sparking or not.  If it doesn't spark you have an ignition problem, if
it does, you may have a fuel injector or other problem.  If all your
cylinders are firing you should probably check your distributor and
ignition timing next.

I've never worked on the transmission before so I can't help you on your
transmission boot.
